To keep contacts separate in different organization click on Settings on the toolbar and then click on Organization Settings. Now click on Create New under Organization. This will allow you to create a new company which can be accessed from the top right menu. 

Each organization contacts will remain isolated and can be seen only by people who are users in that organization.
